You need to run your game through SKSE launcher in order to it's scritps to take effect. SKSE is not a mod, but a script extended. It is recommended that you clean official DLCs, but let's take one step at the time and concentrate on MO, LOOT and conflicts. It is recommended that you have it, but you do not actually need to bother with that tool at all, until you have sorted your MO load order and resource priority issues out.

You can use it to compare conflicting records between mods, clean "dirty" edits from official DLCs and plugins, run scripts to your mods and even create mods. TES5Edit (圎dit) is another important tool for Skyrim.

How to run the tool is explained among first things in this post: If you have problems with that, then I will help you out. In MO, run it through MO, by adding and activating it to your MO application list. It is actually very easy tool for basic use. Rely on LOOT (and my notes about known exceptions) to sort your RIGHT panel load order and sort out LEFT panel resource priority conflicts manually. This is what MO Sort button tries to do: sort your resource priority conflicts out in MO left panel. You need to sort them manually, but you can also see those conflicts constantly, making managing them way easier. You do not need to rely on guessing which resources are conflicting and which are not. MO makes managing this conflict easy with it's left panel. Sometimes they are shipped as loose files, which will win all conflicts against BSA archives. However, not all resources are shipped as BSA files.

This is true for Nexus Mod Manager, Skyrim Workshop and manual installation. It is also worth to note that BSA archives contain resources (scripts, textures, meshes etc.), which are loaded in the same order than respective ESP file is. This is why it is recommended to be used when modding your game. It reads your mods, sorting them out according to their records and master list exceptions. If multiply record conflicts cause a conflicting data for the game, then you will end up with a messed up game. If you allow wrong records to win conflicts, then the outcome was not what you expected when you modded the game. ESP and ESM files contain these records and they can - and constantly will - conflict with each other. It detects all mods, including those that are not added to it's master list. LOOT (Load Order Optimization Tool) sorts your plugin files based on records and master list. It does not even try to sort your load order, but your resource priorities, but it gets very easilly confused about some mods. Especially dipping it in water.Sort button in MO is obsolete.
